A recent update to the Commerce Sync for Desktop application is causing some issues with the underlying connection to QuickBooks.
Please review and take the following steps to resolve your connection issue, depending on what you are experiencing with the desktop client.
If you're able to open the Commerce Sync for Desktop application or access it via the system tray, but aren't seeing successful transfers of sales:
- Open QuickBooks Desktop and ensure you are signed in as the admin
- Navigate to Edit > Preferences > Integrated Applications
- Select the Right side "Company Preferences" tab
- Click on Commerce Sync for Desktop, then select Properties to the right
- Uncheck the box for "Allow this application to read and modify this company file", then click OK
- Select Properties again and recheck the box for "Allow this application to read and modify this company file"
- Run the Sync Now and/or Sync All option on the Commerce Sync client in your system tray
Let us know if that completes, and following the sync completion if you see the sales now transferring over correctly once more
If you're not able to open the Commerce Sync for Desktop application, and don't see it in the system tray:
Step 1. Remove the application's access in QuickBooks Desktop
- Open QuickBooks Desktop and ensure you are signed in as the admin
- Navigate to Edit > Preferences > Integrated Applications
- Select the Right side "Company Preferences" tab
- Click on Commerce Sync for Desktop, then select Remove on the right side
Step 2. Uninstall the Commerce Sync for Desktop application from your PC
- For most Windows versions: Navigate to the Start menu for Windows
- Search for "Add or Remove Programs"
- Search for Commerce Sync for Desktop in the Installed Apps search bar

Select the 3 dot menu to the right of the listed application and select Uninstall:
Step 3. Reinstall the Commerce Sync for Desktop application
- On the Commerce Sync dashboard you'll want to select Manage under Connection, then "disconnect"
- Your dashboard should update to display the accounting solution options you can connect with. Select QuickBooks Desktop, or download the application via the following link: Square & Commerce Sync QuickBooks Desktop Client Download
- Go through the guided steps in the application flow and make sure to select "Yes" for the application certificate windows
- Once on your dashboard please open the settings and ensure everything is correct. If you see errors on the dashboard please select the "fix and retry" option which will move move those sales in error back into a pending state to be transferred over
- Once settings are verified and any errors fixed (moved to pending and awaiting a sync), you may then run the "Sync Now" option on the desktop client to begin transferring those currently pending transactions
